When designing a Filarian Infester deck, there are three things to keep in mind: "transportation, transportation and transportation." Filarian decks require quite a few types of cards to become effective: the Filarian ability cards themselves, as well as crew to play them on, locations to play crew and then some way to transport the infested crew to opponent ships.
When playing Filarian, keep in mind that few things will annoy your opponents more, and do more to paint yourself a target, than smacking them with their own ships. That aside, a few clarifications on how Infesters work: you must have free command slots in order to control ships. Even so, the ship remains part of the original owner's fleet. This conflict is why neither of you can play cards to the controlled ship.
One amusing deck design uses mimes as your crew. Take control of an opponent ship using an infested mime; if you are going to lose the ship due to accumulated research, play a Mime Explosion to your mime, hopefully destroying the ship before your opponent can regain it. Another interesting deck uses Nobles as the supporting minor empire. It tends to be large because of the large number of crew required to support the Nobles, but the Nobles have such interesting abilities they make your "borrowed" ships that much easier to keep.
